Hello, How should i select a protein which will interact with the protein which i have selected already? And the protein which i have selected is a newly discovered one for causing the particular disease.

Please be more specific. What do you mean by "select a protein"? Find proteins predicted to interact with your protein? Or some experimental procedure?

What do you mean by "select" is it to predict if two proteins interact or you already have the protein-protein interaction network and you want find the neighbouring proteins?

Take the gene-id for your newly analysed protein and plug it into NCBI-Gene, STRING, theBiogrid, intAct. Then look for predicted interaction partners in intnetdb, etc etc. If nothing pops up, you can look for coexpressed/coregulated genes, interaction partners of homologous genes....
