I was just wondering if a) the protocol for RNA-Seq removes/modifies the mRNA Poly(A) tail, and if not: b) RNA-Seq can read a fragment which includes part (or all) of the the Poly(A) tail c) which file type would include data on the reads including the Poly(A) tail

Thanks!

I can't speak of all protocols but most commonly the poly A tail is present and need to be removed with a trimming program.

See for example

An existing tool for trimming poly-A/T tails containing single-nucleotide errors, using a sliding window approach?
