Hello, I've been trying to understand how a software called "admixsim" works. And I can't get more information on the hap and map files.

The software comes with an example to run, so I will post the parts that I'm stuck

map file: The genetic positions for each marker are given in Morgan, one line per marker. Example:

0.00097100
0.00238066
0.00367538
0.00462470
0.00502698
0.00664697
0.01259453
0.01342140
0.01404576
0.01698061
0.01752533
0.01909651
0.02051166

hap file: The haplotypes of ancestral populations are combined in one file, one haplotype per line. Example:

101100000010010000100000001011010001010100001101011100000000001000000001110110000000010100001001001000000110010000000000000110...

From what I could gather, the map file shows the position of the SNP's given in cMorgan, but I couldn't understand what is the link between the map and the hap file.

If someone could help, I would be glad. Sorry for the rusted English

AdmixSim paper contains a tutorial in the supplementary materials. Perhaps that may be of help. It is the second item in attachments.

I opened the .docx file that explains the tutorial but the explanation about the map and hap files are a little too shallow. The main thing that I couldn't understand is what the binary file contained in the hap files indicates.

Thanks for the help
