Does anyone know any methods used to convert Fasta file from Mega to Arlequin format or any format need to be converted to Arlequin so that it could work in Arlequin software?

Does not look like you need any special format for input of data into Arlequin. See the manual for more information.

Arlequin can handle several types of data either in haplotypic or genotypic form. The basic data types are: • DNA sequences • RFLP data • Microsatellite data • Standard data • Allele frequency data

I tried to insert DNA sequences once save it as arp file in text file and open project. However, for DNAsp software, I managed to obtain the Haplotype. Just that Arlequin doesn't work. Any ideas on this why it won't work in Arlequin?
