I would like to use pageant to test many lethal SNPs. This is a candidate SNP association study.

A shiny app is available @ https://andrewhaoyu.shinyapps.io/PAGEANT/ but would really like to implement this in a pipeline rather than the UI because I have many variants to test.

Is this possible? If not, does anyone have a useful alternative package? The variants are rare lethal recessives.
