Hi, I have done RNA-seq for my Ko and Wt samples. However, the knocked-out gene is not differentially expressed. I have checked it by qPCR before and it is significantly downregulated. How can this be possible? I also have another set of Ko, Het, and Wt mice bought from Jackson and have the same problem with them. The knocked-out gene is not differentially expressed!!!
