Regarding functional similarity analysis by GOSemSim package of R

Hi all

I am struggling with calculating the functional similarity analysis between two different set of GO terms (list) and a set of negative control. GOSemSim package of R is providing overall score and not individual score (so that t-test can be done). Does anyone know the tool for doing this job ?

I am not sure I get the question. If you're asking about computing semantic similarity between two GO terms, the GOSemSim function goSim() does just that.
