Is there is any tools to calculate the Average Nucleotide Identity (ANI) among the Plasmodium genomes. Any suggestion will be deeply appreciated.

There is a quick one here which doesn't do full alignments (might be less accurate, but fast). Usage may be appropriate depending on how many genomes you want to compare.
