Hi Guys,
I am using joint genotyping method to generate multisample VCF file that involves variant calling, joint data aggregation and joint genotyping steps.
I wonder about the filters which I need to apply to VCF. Which filters should I apply ??
I also want to do an intersection study among samples. Is there any tool or method which allows me to study intersection of variants among samples and apply several filters to VCF?
I would really appreciate your suggestions.
