Preferred analysis pipeline for clinical WGS analysis and annotation?

hi guys,

I come from research lab WES analysis where GATK has very well been adapted for variant calling, annovar for annotation. Wanted to get a sense of the analytic pipelines in clinical setting? Is there a preferred pipeline for clinical WGS or clinical labs have their own in-house approaches?
