my answer: We should count the reads against the exons of the gene. Also, it shows the prevalence of exons in the transcript The differences between reads in the genome coverage is due to different splicing of exons in order to translate for different proteins.
the answer can be found only in your course notes. there are no two bioinformaticians who would agree on these questions fully.
