Assuming you are interested in differentially expressed genes between two subtypes of breast cancer. You already have two data matrices, one for each subtype, that contain gene expression integer count from HTSeq. Your computer can only perform basic calculations, statistical tests, and plotting, but you cannot install any packages/libraries specially designed for differential gene expression analysis. Please briefly describe your data transformation and statistical steps for this analysis.
Are you trying to get someone to answer your homework question? Please at least start to try to address it yourself and the community can comment if/when you get stuck.
If you're going to study breast cancer, you're going to need a better computer. People are dying of breast cancer every day. Serious problems require serious resources, and serious questions.
