Hi All,

I have two Visium spatial transcriptomics datasets from the same patient, The datasets are from the same location. in this case, how can I analyse these two files, should I merge or what's the best way to analyse them.I am currently using Seurat.

Thanks, Dave

based on your descriptions, I am assuming that you regard these samples as equivalent, i.e., you ran them at the same time on the same patient in the same tissue for the same reason, correct? If equivalent, I'd use the replicate as a way to get more accurate estimates of mean and variance for each feature.

as opposed to, one sample is from t=0 hours, one sample is from t=8 hours? that would be a very different question.
