I have performed two separate differential gene expression analysis experiments and found a set of 560 and 570 DEGs at a adjusted p-val cutoff of 0.05. In the next step, I performed GO analysis and REACTOME pathway analysis separately on all 560 and 570 genes. In the first case, I found a significant GO (molecular function) term "adaptive immune system" and one of the significant REACTOME pathways was also "adaptive immune system". In the second case, "adaptive immune system" didn't show up in the GO analysis but was present in the REACTOME analysis.

What can I conclude about the second case? Can I say that although the list of DEGs doesn't affect a particular molecular function but it is enriched in a pathway with the same name?
