Dear all,

May I have your guidance on the ideal number of genes displayed in the complex heatmap? Say if I have several comparisons and want to draw them in one heatmap, in this case, it also has the question that treat1 vs control may have different DEGs with treat2/3/4/5/6 vs control.

Thank you very much! Appreciate!

Look at the manuscripts you went through. You would get an idea. There is no ideal number for heatmap to display. It depends on your creativity.

This is like asking what is an ideal dish size to make baked beans. If you have many people to feed and the oven is large, I'd go with the largest dish available. To feed two people, I'd go with a small dish.

Back to your question: an ideal number of genes to display is the number you think are worth showing. Now, if you have 200 genes and only a quarter page to fit the figure, you may have to go with 50-100 genes instead. The point I am making is that there is no such thing as an ideal number to display. It will depend on the results and the final medium's size.
