Galaxy generates a .fastqsanger file for me, but the program does not accept this format, would there be a platform that would do the conversion?

.fastqsanger is likely a normal fastq file with sanger encoded Q scores. Confirm by looking at the file in galaxy or elsewhere. You should be able to use it with other programs. Simply rename to .fastq if the program does not like that extension.

Galaxy is a platform, not a tool. What's the tool you're using?
