How possible deadlocks are there while migrating from MYISAM to InnoDb?

I continue to read that here when you migrate your database from the MYISAM storage engine to the InnoDb engine, you must include deadlock support in your application code. I require the following information:

What exactly are these stumbling blocks?

How can we add the ability to manage them in our application code once the database has been converted to InnoDb?

Any more information on the matter would be greatly welcomed.
