What programs allow you to find the mutation rate of many sequences without needing to calculate by hand?

Many methodologies require extensive calculation to determine mutation rate, but I am looking for a program (MAFFT, MEGA 11, BEAST, Arlequin, etc.) that has a feature that allows for the calculation to be done. I plan on using larger groups of 200+ sequences, and a program, or even a python script, would expedite the process significantly.
