Are there any servers or softwares available  to count the number of contacts of aminoacids in a chain with the aminoacids in another chain based on a threshold?

If so, you can do that either interactively (CMView) or programmatically (see that example in Biopython). Probably Python would be better, as for some reason you want only the counts, not the distance matrix.
