Using GO terms from Uniprot or Interpro?

Hi.

I'm fairly new to this so I appreciate any help.

I've done an RNA-Seq and would like to check for for GO enrichment in the differentially expressed genes. I was going to get a list of the GO annotations of the different genes through QuickGO and noticed that some GO terms come from Uniprot and some from Interpro and that many of them aren't the same.

  1. Why are there such differences between the two?
  2. Can I consolidate the GO terms from Uniprot and Interpro? If not, what should I consider when choosing one of the two?
