Relationships between publications with biomedical focus?

Are there open-source tools or papers that discuss putting papers into a relational form based on an analysis of their content, particularly with a focus on papers in the field of biomedicine or bioinformatics, or some subset of publications therein?

For instance, I have a set of papers that I would turn into nodes of a graph, and edges would connect them by their semantic distance or how closely they are related by their content. Even better, the paper would be broken down by section, and relations drawn between papers with similar sections — or with even finer gradation.
