How to visualize proportions of nucleotides at each position for multiple samples

Hi,

I would like to visualize proportions of nucleotides at each position (20 bp stretch) for virus species similar to the following image by Suzuki et al 2013. Can you suggest a software or script that I can use to achieve this? Thanks in advance.
