UniProt id to MSA

I have UniProt ids of 4000 prokaryotic proteins. I have to do multiple sequence alignments of those proteins. Would anyone suggest to me how to do that?

Download the proteins from UniProt (https://www.uniprot.org/help/retrieve_sets ) and then do the MSA. Do you think using 4000 proteins for a single MSA makes sense?
