Hi :)

I would like to ask you some help, please, with what I have been trying to do for days (unsuccessfully). My aim is to create a BRIG image where the reference genome is the pan genome of my 4 bacterial strains and then add four more circles - each representing a strain - highlighting which strain has which gene. I would like to do this because if I put strain A as a reference, then I can show only the genes that are absent in strains B, C, D and present in A. On the contrary, if B, C, or D have additional genes compared to A, they will not show up. Does this make sense first of all? The question is: how can I create such a 'pan genome reference file' that I can use on BRIGS? I have tried with Roary, but I don't know how to use those results for BRIGS. Any suggestions?

Thank you!

Laura
