I wonder if anyone can tell me any reason or give me citations for why you should use multiple pipelines, or why STACKS would be better than IPYRAD or vice versa to examine population structure? I recently had a reviewer request that I rerun all analyses using STACKS because ipyrad is for phylogenics, while STACKS is the industry standard for population genetics. I am hoping someone else has run into the same problem and can send some references my way. As far as I can tell, they are both robust methods to use and most papers use one or the other and not both pipelines. Thanks, -C
