Filtering of Predicted Transcripts

Hey, I have a set of predicted transcripts, determined from StringTie assembly. What would be the correct Strategy for filtering these transcripts? Is it best practice to do the filtering steps after I have calculated expression levels? I've never done this before, so thanks for your help!
