Hi,

I'm new to Haploview, can someone please walk me through how to export a specific identified LD Plot in Haploview, so that it retains the r^2 LD values.

Thank you!

I think this is pretty straight forward, but since no one else answered...

Once you have loaded your data and are on the LD plot tab in Haploview, I think it is just a matter of going File > Export Options, selecting the Output Format as "PNG" not "Text" and leaving the "Compress Image (smaller file)" checkbox UN-checked. Then click ok and save the png file somewhere. You can open it in any pic editing or viewing software, then copy and paste to a Word document or wherever you want it. Bear in mind the file will probably be big though.

If you select "Compress Image" then you will get a file that is small, easy to open, and easy to insert into documents without blowing up the file size, but generally I can't read the SNP names or LD values in detail on the compressed pics. If you don't compress, you get what you see on the Haploview screen, but then it is a huge file and might have to be chopped/edited before inserting into a Word document for example.
