I have found a problem while doing the part of estimation using stringtie technique, I work on TB bacterium genome and its Gff file ( I only found annotation file in gff on ensemble) , it gives me an erro that tells” can not find gene ID inside gff” , then when I try to convert the gff to gtf with gffread , the resulted gtf file doesn’t contain any data , so on I searched many times till I found genome with its gtf file and it give me another problem tells me that there is no information for gff file (since the input file was gtf ) , it’s for a study purposes and I want to figure out what is the problem?
Could you provide an example on how this GFF file looks like?
check out a thread I started a few months ago. It may be a similar problem.
