I would like to ask, when the confident_TE.cons.fa file of the Transposon Annotation Tool is used as the -lib input of RepeatMasker, does the annotation file of RepeatMasker contain all the sequence information in confident_TE.cons.fa, or does it only contain the sequences that can be aligned with RepeatMasker?
