Hey, I hope everyone is doing well. I am working on finding novel junctions in my SJ.out.tab file generated after STAR alignment. I am working on RStudio for it. I uploaded the reference GTF file and asked it to compare with my SJ.out.tab file and tell me all the splicing junctions which are not annotated in the reference GTF as they will be novel. then I also got top 20 genes with most novel junctions This is what i did to find novel junctions Bioinformatics Gurus tell me am I going right in my analysis? Any lead on isoform switching analysis pipeline and how can I validate my results that I am doing right
