I am searching for any papers/studies for information regarding the normalization techniques thats applied on ab1 raw trace data ?

Look at the Wikipedia page on Phred scores, it cites several papers describing the statistical treatment applied to ab1 files to get Phred quality scores. Ewing et al (1998) describes normalization steps prior to Phred score estimation, is this what you are looking for?
