Any pre-processing needed before annotate the transcripts?

I am going to do annotation on my transcripts assembled by Trinity. So, is there any pre-processing for contigs set is needed before annotation?

Removal of contamination can be a good start. Usually even though the sequencing people are really careful, the data ends up with some bacterial or human contamination. You can remove that with human reference and http://mbgd.genome.ad.jp/

Also identifying rRNA would be good in-order to avoid annotating unwanted information.
