Is there some difference in marking of the SNP positions between versions UMD 3.1 and 3.1.1 of cow genome assembly?

The 3.1.1 release is nearly identical except for the removal of 173 small contigs
from the unplaced contigs file, which is ChrU. We determined that these were
contaminants (see below).
