I need to analyse miRNA expression data having agilent platforms. Is there any protocol available for this purpose? which software I should be using? I am a novice in this field. Kindly help me on this...

Please be more specific: exactly what platform are you analyzing? Are you working with raw data or someone else's normalized result set?

We have both raw data as well as normalized data..

Did you read the recent report by Lopez-Romero et al. on how to process Agilent's miRNA data with R? They are not very specific about the packages used in the paper but you can trace the authors' contribution to Bioconductor. They will have the best knowledge in the matter in case you run into specific questions.
