Hello all,

Has anyone recently compared 10X Genomics Supernova assembly results obtained from Illumina HiSeq X data and HiSeq 4000 data? I run a core facility that has a 10X chromium and HiSeq 4000 and it irks me some of my users are wanting to outsource sequencing of 10X libraries that my facility has prepped because of this recommendation from 10X:

https://support.10xgenomics.com/de-novo-assembly/software/overview/latest/sample-requirements

10X has released v2 genome kits since this recommendation was made, and one of the changes between v1 and v2 was removal of a adapter concatemer fragment that was common in v1 preps and was known to affect R2 sequence quality on the 4000.

I'm wondering if the same assembly performance differences are happening with the new v2 chemistry from 10X.
