Major QTL of resistance

A major QTL on Chr6 was identified using Biparental mapping approach. This QTL was also observed for the same trait in another RIL mapping population with one common parent. Also this QTL was validated in validation set available within the breeding program. The interval is about 1 cM according to the genetic map. With a decent reference genome available, I find that the region is about 4kbp. Based on some FLAPJACK analysis (I am not familiar about it), I was told that this region has minimal recombination and that it is not advisable to look for the gene of resistance at this locus. Can this be true or this prediction using FLAPJACK be subjective?
