Which tool is best for Annotation of human vcf files from (Snpeff or VEP or Annovar) ?

I don't think that there is a better tool, it all comes down to what you need. I used SnpEff and found it really nice and working, but others might say the same for Annovar or VEP.

I also like snpEff as it can annotate structural variants as well - and it produces a nice report!
