Beginner trying to use Skippy to draw a phylogenetic tree of 40 variants of Buchnera aphidicola. I am looking for a suitable outgroup to root my tree. I have a forward and reverse fastaq file for paired end readsfor each variant and a fasta reference file. Do I need paired fastq files for my outgroup? If so where can I download them? Also how do I add the file to my command line loop?
