Illumina RT primers in Ion RNA-seq?

Hi,

Once I perform fastQC in my RNA-seq data sequenced by Ion Total RNA-seq, some Illumina RT primers and ABI solid3 adapters appear as overrepresented sequences. Should I remove them from the study? Will they have an influence in the next steps of analysis (mapping/alignment...)?

That seems quite odd, at what level were they present?

There are 772 counts and 0.23034255996515024 % for Illumina RNA RT Primer (100% over 8bp). For ABI Solid3 Adapter B (100% over 10bp), 417 counts and 0.12442078692418089 %.
