Closed:Spaces in chromosomes when plotting Manhattan plots

Hi all. I am using qqman manhattan function for plotting. I have used this function several times before and never had these issues. I have three columns, CHR, BP and P and used the function as ;

manhattan(Results, 
          genomewide = -log10(threshold), suggestiveline = FALSE, 
          logp=T)

where threshold is 0.05. However, blank spaces within chromosomes appear and I don't know why this is happening. I am unsure of how to go about solving this issue. If anyone can help, that would be great.
