I want to construct a phylogenetic tree for the essential genes/proteins that are prone to mutation in different species/strains of plasmodium *(eukaryote).My objective* is to find the evolutionary relationship and see how the essential proteins have evolved.

Which region/gene/protein from whole genome/proteome is usually studied in eukaryotes for constructing trees e.g: many papers show 16srRNA region usually studied in bacteria (prokaryote).
