I know that commonly we use SNP-array to detect CNVs. I've got data from SNP-array from Affymetrix 250k Nsp , I know that each probe means one dbSNP reference. I 've already done CNV analysis. But now I'm looking for if there is a way to tell if one probe detection occured an SNP. Does someone knows if we can do it? If yes, there is a bioconductor package to do it?

I'm not sure I understand your question. Are you asking if it's possible to get the SNP calls in addition to CNV calls?
