The Cell-Free DNA (cfDNA) Informatics Team in the MSK Center for Molecular Oncology (CMO) is searching for a hardworking motivated Computational Biologist to build workflows, evaluate tools and analyze circulating tumor DNA sequencing data.

We are looking for a Computational Biologist to work closely with members of the CMO Innovation lab, Molecular Diagnostics Service, and other CMO teams and research labs. You will build workflows and perform analysis of data generated by the MSK-ACCESS assay, a comprehensive liquid biopsy test that offers noninvasive cancer genomic profiling and disease monitoring. It involves the deep sequencing of 129 key cancer-associated genes selected from MSK’s solid tumor genomic-profiling assay, MSK-IMPACT™. MSK-ACCESS is designed to detect genetic alterations in cfDNA specimens such as blood and other body fluids.

You Will:

  • Process and analyze data from high-throughput next-generation sequencing
  • Design, develop, and operate software tools and databases as part of bioinformatics data processing and analysis system
  • Be responsible for program design, coding, testing, debugging, and documentation
  • Evaluate results and diagnose issues with new analyses
  • Supervise and evaluate new developments in the field of computational biology and bioinformatics in order to apply these methods to data analyzed within the Center
  • Collaborate with clinical and translational researchers, as well as other bioinformatics scientists and software engineers, at the Center
  • Train researchers in the use of computational and bioinformatics tools and interpretation of results, and develop training modules

You Have:

  • Experience working with large numbers of samples and modern workflow management frameworks (Snakemake, Cromwell/CWL/WDL, NextFlow, etc) running on either HPC systems (e.g. using LSF) or on cloud services (e.g. AWS or GPC)
  • Proficiency with scientific computing software (Python, R) and scripting languages
  • Research experience in statistical genetics/genomics strongly preferred and familiarity with next-generation sequence data and analysis tools required
  • Familiarity with databases (SQL or NoSQL), git, svn, or another version control system
  • Excellent oral and written English communication skills; experience in delivering oral scientific presentations and writing scientific articles strongly preferred.
