ATAC-seq data | putative deletion?

Hi,

we have received hiPSC (derived from different donors ) ATAC-seq data and saw that atac-seq signal is missing in some regions. i.e these are not just some differential peaks but regions up to 2Mb. What could be the reason for it? Could you please suggest what could be the reason for this? Could it be some deletion? Here is a screenshot with bw track in red which is missing atac-seq signal in such a regionRegion example

It makes no sense to look at genomic tracks with such a huge window. Some aberrantly abundant peaks like the one on the left (can be an artifact region) completely dominate the y-axis scale. By eye, the peaks are there in red, they're just tiny because of the scale. Are the tracks itself normalized?
