Comparative metagenomic analysis of human multiple disesase datasets

I am working on metagenomics datasets...I have six disease datasets...i need to find disease-specific genes and proteins for comparative analysis. I would like to know that, can we find out disease-specific genes with metagenome rather than metatranscriptome.....I will appreciate any input...thank you in advance..
