If you are talking about Ewan Birney's programs from 20 years ago, it is very likely that they are not supported any more.

Pasting part of the output will make it more likely that someone will be able to offer advice.

There aren't many programs for protein to genome alignment. One is exonerate which is also ~20 years old. However, there's now Li Heng's miniprot.

Yes Ewan Birney's program. I will update OG post. Are there any updated tools recommended for protein seq pairwise aligment to genomic DNA seq?
