Hello all,
I was wondering if anyone knows of any databases that host pathways that are specific to human immunology. Ideally, I am looking for a table format data with each row containing a single immunological process and the genes that are participating in the process. I tried looking in the following databases so far:
- KEGG pathways - I do see that KEGG has a section for Immune system (5.1) but I think one needs to register and send a request to access those files through FTP. Before doing so, I wanted to check if anyone has done this before and what format of data they host.
- InnateDB - this database claims to contain information on the immunological pathways and pairwise interactions, however, in their download section I only see access to individual pairwise interactions and not pathways. On their website, they have a section to do online pathways enrichment analysis (which I tried but the data format that I entered is wrong every time), but I would ideally like to have the data available for download so that I can incorporate this into my pipeline.

Have you looked at ImmuneSigDB? It's available via MSigDB (and the
msigdbrR package makes for easy downloading).See Compendium of Immune Signatures Identifies Conserved and Species-Specific Biology in Response to Inflammation for the accompanying paper.
