Hi,

Is it possible to export read counts from Galaxy and use in R to do the DGE analysis for RNA-seq?

Why wouldn't it be possible? The DESeq2 manual has a large section devoted to different ways of importing data in different formats; a plain count matrix is acceptable as input.
