Does anyone have any recommendations for the best modern tools, workflows, or resources for trying to figure out the biosynthesis pathways of complex organic molecules? Specifically it would be excellent if one could start with a specific molecule and have a suite of programs to help guess what enzymes may help catalyze the formation of them

This may not be exactly what you're looking for (kind of the other way around, predicting synthetic clusters from genes rather than the product), but antismash is a go-to tool for the chem-bio community.

I tried searching for tools in the NIAID Data Ecosystem and found something that may be relevant. PathPred is an enzyme catalyzed metabolic pathway prediction server. You may be able to find something even better though if you start with all of the "pathway or network prediction" tools and apply additional filters.
