The DNA data was produced by MWG-Biotech: 454 (GS FLX machine) sequencing by emulsion PCR.

Is Bowtie2 a good choice for mapping those reads to the whole human genome? Any other suggestions?

Thanks in advance.

"It handles very long reads (i.e. upwards of 10s or 100s of kilobases), but it is optimized for the read lengths and error modes yielded by recent sequencers, such as the Illumina HiSeq 2000, Roche 454, and Ion Torrent instruments."

What about bwa mem?

From the FAQ:

For 70bp or longer Illumina, 454, Ion Torrent and Sanger reads, assembly contigs and BAC sequences, BWA-MEM is usually the preferred algorithm.
